Crikey- I can think of bucketloads.
The first one which sprung to mind is the cracking 'Lord of Light' by Roger Zelazny. It's a science-fiction masterpiece featuring a pantheon of asian gods and goddesses. In the 'special powers' sense, each has their own terrible aspect and abilities.

For SF:
The Stars My Destination by Alfred Bester
Dying Inside by Robert Silverberg
The Lathe of Heaven by Ursula LeGuin
The Invisible Man by H G Wells
Man Plus by Frederick Pohl
More Than Human by Theodore Sturgeon
Dune by Frank Herbert
SF novels don't generally cater to the idea of an all powerful 'Superman' or group of Super Heroes in the comic book sense, as far as I know, though I think A E Van Vogt wrote about this so you might want to look at his work too.
For a semi-SF tale of Super Heroes the place to look is Alan Moore's classic 1980s comic book, The Watchmen.

If we're talking about comic book style superheroes in the SF genre, then maybe consider something like the 'Wildcards' series, by George R.R. Martin and other contributors.
