Any good novels about a doomed ship? Something like Pohl's Gateway or the soon to be released movie Sunshine?

Have you read George R. R. Martin's Nightflyers?

My favorite doomed ship book is The Wreck of The River of Stars by Michael Flynn. It was a favorite in the book club when we read it a couple years back. Excellent stuff.

To the excellent (though I would say it's a love it or hate it book) The Wreck of The River of Stars by M. Flynn, and the very good (would have been excellent with a better ending) Ship of Fools by R.P. Russo, I would add Eclipse by KA Bedford. It has a lot of things in common with Ship of Fools (mysterious aliens, the sense of psyhological opression) and it's a first person book too. It has a military rather than generation ship setting and the ending could have been better too, but still a very gripping read. It is loosely connected to Mr. Bedford debut Orbital Burn, and followed also loosely by Hydrogen Steel, but is quite independent of either and much better in my opinion.
