I started reading this series in high school but never finished it for some reason.

Here's what I remember:

The main character is a human who starts to fight back against an alien race that has enslaved(maybe, I'm not sure)most of the galaxy. He picks up a number of allies and travels to many worlds. On each world someone has to be changed into a native of that world(by a machine on their ship) to take control of it, but the change is permanent. Eventually the main character has to be transformed and his two wives or girlfriends or whatever they were undergo the transformation with him.

Please help.

That would be Jack L. Chalkers's 'Rings of the Master' series, beginning with 'Lords of the Middle Dark.' Not actually aliens, btw, but a master computer of human construction that keeps humans in a primitive society for their "own good"
