I may be completely wrong here but just nearing the end of a Clash of Kings and reading a Daenerys chapter and just had the strongest feeling.
I know people have speculated long and often on the parentage of Jon Snow I do not have the knowledege to join such a debate though some of the ideas seem very plausible. However my feeling is that Jon Snow and Aegon are one and the same a different baby was killed during the sack of Kings Landing. I have no facts to back any of this up and my timeline could be completely out it may even have been suggested before all I have really to go on is the strongest of feelings. Although why Ned would hide such a secret is beyond me. Please all feel free to shoot this down in flames otherwise this feeling is just going to stick with me and I may miss something important. Not saying that I haven't done that already.

I think that the main evidence against Jon being Aegon is that he looks like a Stark. Even Ned's wife thought so. This being said, it does not mean that I believe that he is Ned's kid, but there are countless other threads about that.

This is a common theory, but largely discredited by Jon's Stark features, which would rule him out of being the son of Rhaegar and Elia. However, Jon's parentage is the overriding mystery of the series, so you're certainly on the right track picking this up as an important plot point. There are major clues in Ned's flashbacks in the first book which shed further light on the subject...

The common theory is that Jon Snow is the son of Rhaegar Targaryen and Lyanna Stark, and that Eddard promised to Lyanna on her deathbed in the Tower of Joy to raise him as his own, as they both knew Robert would kill him if he knew the truth. It is also commonly theorised that baby Aegon survived, but if he did his location remains unknown.
